I had this problem and not even the Mojang IRC could help. I had to resolve this issue on my own after hours of troubleshooting and I am happy to share this FIX to everyone! The .exe does NOT create the shortcut for whatever reason and downloads java runtime to there. What you want to do is create a new directory to place this Minecraft application in. After that create a Shortcut to it and go ahead and drag it to your Desktop. It also wouldn't hurt to run it as Administrator so go ahead and that should fix the Download/Play issues.
