Long story short, I was using a craftbukkit.jar when I started my server but it was creating some serious lag so I reverted to the 'default_server.jar'. All was well with the world until I got a chunk error in the nether in the middle of a massive project. I've downloaded the server FTP files to my computer using filezilla with no issue as I want to see what the issue is using MCEdit. But when opening the world up in single player mode the nether is loading as the old craftbukkit.jar version not the currently in use .jar. Does anyone know how to get that to change? Doe that even make any sense? Thanks for any help you can provide!

nevermind...figured it out
