Hello, my name is DarkSamus9000, other names in other places. Recently I purchased a subscription to Minecraft Realms so my friends and I could build a redstone minigame server together. Recently we've encountered an issue which has halted our progress.
Short story:
Random holes keep appearing in the map. Sometimes they are few and far between, yet at other times we notice staggering damage focused on one area (e.g. a cave, support pillar, etc.). Sometimes they aren't holes at all, but instead lava! This has occurred both on the Realm and in singleplayer. Region Fixer and MCEdit have failed to help us.
Long story:
I was on with one of my friends. He was building, I was working on redstone. I showed him one of the cosmetic items (which we call hub toys) I'd been working on in the hub. As I did so, I flew by the beacon in the center. At the time, it was completely intact. 20 seconds later I head back to the shop to de-equip my hub toy. As I passed the beacon, I noticed someone had dug down into it. The hole matched the kind of hole that would be left by a person in survival trying to get to the beacon. My friend didn't do it; he was building elsewhere the whole time.
It only got creepier. Soon random holes begun to appear in the bottom parts of the walls. Strangely, they were two blocks tall and one block wide and just at the base. URNext and I jumped on Hornet immediately, because he has a trolly attitude.
Next morning I get up and the support pillars for our bridges look like they've been dug in to! the heads we've placed around the map disappeared! Now there are even more holes in the wall, high and low, and even gaps on the ground!
Then I got on today. Someone (or something) had put lava in a cave we built with water inside. URNext was on to see it, but shortly left. This was when the real damage begun.
I leave the main hub to start work on our first minigame. I spend some time doing redstone, then I download the world, open MCEdit and casually do my NBTEditor work. I reopen the world in Minecraft. I'm flying back to the main hub from the building I was constructing in WorldPainter. As approach the hub a horror greets my eyes. Lava has appeared outside the map underneath a cave, destroying the grass and flowers beneath it. But even worse - I enter the hub only to see even more partly-hollow pillars, a cave with so many holes you could say it's a half cave, and a tree that was cut from void to sky limit with air! There were holes on the ground, holes in the walls, holes in more caves, and generally holes all over the hub!
Then I was sure it was corrupted chunks. Leaving the world, I opened MCEdit and performed a Region Repair. I realized after the fact that I should have scanned it first with Region Fixer. I scan both the world after I used Region Repair and a backup I made before I used Region Repair. Both scans turned up no corrupted chunks of regions. Worriedly, I re-entered the world in Minecraft.
After fixing up the hub, I returned to the mini-hub for our minigame. But technically I didn't - the entire thing had been erased. I teleported to the maps for this game that URNext, Hornet and I were building. The ice in URNext's map had melted, but the water was not flowing; and Hornet's map had holes in it, just like the ones in the hub.

Alrighty, sorry for going on like that. I have a tendency to not know when to shut up (lol).
Do these sound like corrupted chunks to you? Or something else?
Region Fixer and MCEdit's Region Repair both failed to solve the problem or even recognize that there was one. What's going on?
