I had been having issues with skins for a while on my private server, and I eventually realized it was because I had online mode set to "false". I turned it to "True", and the skin issue was fixed.... but then, I log in at true spawn with no inventory and an empty ender chest. The world is unmodified otherwise, and I check my server files. My old player.dat file exists, but for some reason, it directed me to a new one. Any way to fix this?

This is because offline mode does not use real UUID's, rather a username hash (aka; fake UUID) so when you switched to online mode, it started using the real one..
The online you and the offline you are not the same account. Offline you is unverified.
If you know your old player.dat and your new one, you could copy the file over. might work. Don't do it backwards.
+1 - you can probably just copy the old file to the new, should work fine..
You can get your UUID from your player name using tools like http://mcuuid.net
