Before reading, there are a few notes that should be taken into consideration:
*I use a simple server downloaded from the official Minecraft website.
*I host my server using Hamachi.
*My copy of Minecraft is legitimate. So please do not ask me if I am using a cracked version.
*I am using absolutely no mods. I am using Resource Packs, however. Photo Realism is the one currently being used, but is not forced on other players.
Anyways, for around 3 years now, I have been attempting to create a RPG server for my website to host. The first one was lost when my hard-drive went bad and I was unable to properly refurbish it. The second one I started up right around the time that 1.7 was about to update to 1.8, in which we started noticing some very weird issues within a week of building up the world. Here is what we experienced:
1. Random slicing, that appeared every time the server was booted back up. It got to the point, where random squares of mixed blocks would begin appearing everywhere, or certain sections of blocks would suddenly be cut off, which gave the entire landscape a very unnatural visage.
2. As we were building a village, the entire of one of our houses disappeared in front of our eyes. However, when we went inside to investigate, we could not move around much, and we discovered, that by right-clicking on the areas where blocks used to be, they would suddenly stop being invisible. However, this was only a temporary solution, and the moment a player logged onto the server, the blocks would immediately turn invisible again.
3. As we were expanding the village, we came by a rather huge chunk, that was covered in a permanent shadow. Trying to go into the chunk, like with other chunk errors, caused my character to spaz out until managing to jump back out. I decided to experiment, and blew up some tnt near it. Well, guess what? Chunks were suddenly missing out of the house that I was speaking of in #2.
4. I got suspicious, and converted the server world into a SP world, before downgrading back to 1.7. In the spot where the shadow chunk was, were the missing blocks from the house, that had turned invisible. The exterior was missing from this chunk, and the tnt damage was evident at both locations.
We decided to just abandon the house, as this glitch, at the time, was only affecting those two areas. However, over the next two weeks, more and more of our world became consumed by this glitch, and we eventually decided to scrap the world entirely.
So just a few days ago, we finally got around to trying an attempt at building up a server, now that a few fixes have been released. Everything was going well, and still is, so far, except for a similar glitch we experienced today. When we logged back onto the server, we got a 'sign missing (xyz co-ords)' message. After going to the co-ords, we discovered one of our buildings was cut neatly in half, and a little further out where I had built, blocks were removed, and old blocks that I had removed to build in that location before, were suddenly back in their original place. After flying around the area, we found where the missing buildings were, and using a bit of tnt and terraforming, we got rid of the unsightly chunks, and went about repairing our works.
The good thing is that the glitch has been very minor so far, and was something that was easily fixable, unlike the shadow chunks we had to deal with before. However, I am concerned that the glitch is going to grow as it did last time, and I am hoping that there is a reasonable fix that we could employ.
We would really appreciate some help. This glitch has made hosting a server just about impossible, and I am not going to continue if our work is just going to be eaten up and spit back out at random locations. Thank you for reading.
it almost sounds like an issue with the PC it's being hosted on but i'm not sure. if it's hosted on the same PC your playing MC on then i'm not sure. also i'm not familiar with running a server with hamachi either.

Any chance you could elaborate? I have a very limited knowledge on the matter, so I am unsure of how my PC would/might/theoretically be causing world splices and duplicating shadowed world chunks.
Update: The glitch has not spread much at all, but every now and again, I will spot a new section of land being sliced, or a chunk cube being placed randomly out in the world. It is easy to fix, but takes time and energy - so if anyone has a fix that they know about, then I would really appreciate some advice. Thanks!
