I need some help. I accidentally put a plate from Bibliocraft into the favorites section on Too Many Items. After I uninstalled the mods, they appear as fire, and all the items go invisible. But when I put my mouse over the fire, the entire TMI gui disappears, which means I cannot hold alt to delete the favorite. I checked the .jar for it, but the script for the panel is encrypted. So, is there a way to delete favorites out-of-game?

I was having the same problem and through extensive trial and error experiment I found the solution to our problem. I could find no answers on the google for this issue, what causes it or any fixes. I was having the exact same issue you were, though on earlier versions it wasn't so bad if I just avoided those defective items. However, it became downright non-functional in 1.7.10. This is what I found that satisfied me.
In your .minecraft folder there is a file called TMI.nbt. This is where all your favorites are located. Delete that, and your favorite items will be removed and you'll be able to start fresh. I can't open the file to pick out specifically the items that were malfunctioning, but I made do with this. I hope this works for you.
