I have ran into a rather interesting phenomenon, and since I am hoping to release my server to the public soon, I am hoping to find a solution to this extremely unattractive, and puzzle-breaking glitch.
While building a village, a friend and I were working on a house, and after finishing and moving onto other houses, we later realized that the interior of that house had disappeared, although the exterior was still there in its entirety (walls/floors/ceiling). However, when walking into the house, we would keep running into blocks as if they were still there.
Well... it turns out the blocks were still there. Every time we right-clicked on an area where we had placed a block, it would turn visible again! We went through the entire house, until everything was visible again, and we were hoping that would be the final solution. Well, it was not. We do not even have to leave that chunk - after a few minutes pass by, the entire interior of that house turns invisible, once again. It was at this point, when scouting the nearby area, that I noticed a rather large and permanent world-chunk missing about 100 blocks behind the house in question. I did not think anything of this world-chunk at the time.
I got so fed up with this glitch, that I downloaded a Bukkit server, and the glitch disappeared. Now, here is the tricky part: where that world hole used to be in 1.7.10, now half of the house could be found in 1.6.4! The other half of the house, is still in its original spot where we built it.
I went back to the original server, as we had largely built everything using dark oak, which did not exist in 1.6.4. So I am hoping that the community here has a solution, because search engines are not coming up with any worthwhile results, and I would hate to scrap so much work when we are hoping to release to the public soon. I would just cut my losses on the house, but now this glitch seems to be spreading to other areas where we have built! Thank you for reading, and I hope to hear from someone soon.
It should also be kept in mind that while I am referring to my server, I am thoroughly convinced this is not a server issue. I believe this to be an issue introduced with 1.7.10., which is why I am not posting in the server section of the Support Fora.
Bump Update #2: The glitch sometimes goes away when leaving the area and coming back to load the village's chunk back in, although the glitch eventually comes back when leaving that particular chunk, with the nearby world chunk hole never disappearing. It is to be noted, that manually loading the area back in using the f3-a command does not have any discernible results.
Sent a bug-report to the devs, but the only response I have received so far, is from Notch - but only said "That doesn't look right."
Bump Update #3: Not too much to report, except that for some reason, everything inside of the house was permanently deleted instead of just going invisible like usual. When placing blocks, they turn invisible like before, but resetting the server causes for the new blocks to permanently disappear now, too.
Seems like the glitch is just getting worse and worse. Could really use some help - I highly doubt I am the only person to have seen this issue.
The 16x16 missing area is commonly known as a chunk error, there is no know cause (that i know of) apart from it being minecraft, and the common fix is to logout and back in, also F3+A reloads chunks in single player.
As you the wierd texture updating issue, does it happen without your texture pack? and do others see this issue on the server, or just you?

I really should have mentioned this before: texture/resource packs being on/off has no discernible difference.
As for the rest of what you said, unfortunately leaving does not work, and neither does manually reloading the chunk using F3+A. We both see this issue, although if one of us right-clicks to make the blocks visible again, the other still sees the blocks as invisible until right-clicking the blocks themselves.
We have put so much work into the server, that I do not feel comfortable with deleting it and starting anew. But at the same time, it seems as if this glitch is spreading, and it seems to be getting worse (blocks are no longer turning invisible - they are just being outright deleted). I originally thought it might be a memory issue, but this glitch is only targeting a couple of small areas, and we have not seen it anywhere else, even as we continue building the server.
I would just say "Screw it." - except the second area being affected happens to be a quest-line dungeon I put a ton of time into, which is now broken because you can see through large section of blocks. Thank you for your response, by the way: any feedback is appreciated.
Try opening your level.dat in Mcedit, go to that area and post the pictures, it would show if it's the map or a server problem
Never used McEdit before - I will see about doing that, though, but it will be later when I have some time to sit down and learn the processes involved.
However, I know that this is not a server issue. I imported this map into a SP map, and the issue persists.
