I have three corrupted chunks in my world, at first the chunks simply weren't there. Relogging or restarting didn't help. I went into MCEdit and deleted the chunks and instead of regenerating the normal terrain they turned into giant chunks of water blocks. I also tried deleting them in HexEditor, same thing happened. Why is this happening? How can I get the chunks to regenerate normally?
your chunks are regenerating according to the world seed currently in your level.dat and the current world generation software. If either of these have changed since your world was originally generated then the regenerated chunks will turn out differently.

If u deleted chunks generate different tarrain if u start it inside Minecraft it can be a changeged SEED inside u Level.dat or u start the world longer ago in an older Minecraft version that have a other worldgenerator.
U can generate Chunks inside MC-Edit if u have the right Minecraft-server JAR File.
If u want u can pack and upload u world to an Filehoste tell my what version u use first time on this world and i fix that for u.

U can generate Chunks inside MC-Edit if u have the right Minecraft-server JAR File.
