I've had this issue for quite a while and it's really beginning to irritate me. I want to give the file to a friend of mine, however, after going to %appdata%, minecraft, and the saves folder, the world i've been working on for a long time is not there.
This world was originally made on another computer, and I transferred it to my newer one.
That having been said, does anyone have any ideas as to where this file could possibly be? Or is there a way to track it down? I play the world consistently and it does save, so it's really a matter of pinning it down.
The other thing to realize is that the name of the directory and the name of the save are NOT THE SAME THING.
By default they are, but you've admitted to having copied the world manually. You can call the new directory anything you want and it doesn't change the name of the save. Or you can use the rename function in minecraft, which changes the name of the save, but not the name of the directory.
In the UI it will look like this:
<NAME OF SAVE>
<NAME OF DIRECTORY> (DATE MODIFIED)
<parameters>
