If your having Stuttering try and use this startup bat for your server.
java -Xmx3G -Xms2G -jar ModPack.jar nogui
pause
(replace modpack.jar with the name of your jar file)
This might only work if you host your server locally.
I found the problem when I was so frustrated I was going back to 1.5.2 and noticed that his also lagged some (very little) But some lag non the less. While before I had no lag.
Started to check the differences with the new 1.5.2 id made and the old version. Replaced all mod files so they matched the old > still some lagg/stutter. Then as a last check i looked at my Bat file that i start the server with.
I was using this line of code to start it java -Xms1G -Xmx2G -d64 -jar ModPack.jar
This opens 1 cmd window and 1 java window. And apparently this puts a great strain on your computer.
The old line of code I had used for the 1.5.2 server was java -Xmx3G -Xms2G -jar ModPack.jar nogui pause
Changed the line of code to the old one I had been using > No lag/stutter.
Went to my 1.6.4 server and used the same line of code. NO LAGG OR STUTTER WHAT SO EVER!
Ill keep whats in this topic. Perhaps someone has the same problem.

Last time me and my friends played on my 1.5.2 server.
I was the one hosting it on my own computer.
No lag for either me nor the people playing.
Using around 20 mods~
This time we went and upgraded to 1.6.4
Same here, Im hosting the server on my computer.
This time around we are using 13 mods.
But the game stutters terrible for me!
Mobs/animals walk strange and they somewhat "lag"
Im running around 100 fps~ (Normal Rendering distance)

Tried removing mods to see if we might had to many.
No mods - Server run just fine.
No stutter, No strange walking for monster/animals.
If I assign 2 cores for the server and 2 cores for the client my game has no lag. But the mobs/animals strange walk more then double, its like they are walking>sprinting>walking.
(With all the mods enabled)

Dont really wanna try every mod with another mod, then with 3 mods etc etc to see if there is some kind of conflict.. That would take forever :/
Tried moving the server to a laptop (not the best)
Still had stutter.
Installed Optifine to perhaps help. Did not help with default settings.
Turned everything off/lowest settings.
There was still stuttering.
My only guesses are
To many mods?
Some mods conflict / causing excessive stress?
So any help is sure to be appriciated class= />
(Think ive covered everything, if something is missing feel free to point that out and ill fill in)
Is this solution still valid? The solution you are telling us doesnt quite tell us where these files are.
Should be valid if your running a vanilla / forge server.
Files should be in your server folder.
Vanilla server name [minecraft_server.1.x.x] (xx is the version name / 1.6.4/1.7.2 etc)
Forge server name [minecraftforge-universal-xx] (xx is the version name)

Used this on Both 1.7.2 and 1.6.4
Works alot better then running the Jar GUI.
