I have noticed after planting Spruce, Birch and Oak trees either letting them grow naturally or using bonemeal on them that they only grow with one or two logs only.
I cannot say for the other vanilla trees in Minecraft as I have not tested them. My concern is to repair the mentioned trees in the game to produce their regular amount of logs.
Does anyone in the Minecraft community know how to do this? Is it simply to reset the ID default parameters in a file? It feels like it should be simple enough to fix this issue. Please provide a step by step instruction. I would greatly appreciate it to all you Minecraft intellectuals, thanks.

There is no easy solution to this or step by step instructions, especially since you give zero information of your setup.
It is definitely a mod causing this. Try creating a new profile, add one mod at a time (world generating mods) and creating single player game to see what the effect is. Once you see short trees go to the config file of the mod you added last and see if there is any option for limiting tree growth. At the very least you will know which mod is causing this so that you can contact author or ask for help in the forum for that post.
