A while back I had a bit of an error which caused me to return from the Nether in a superflat chunk mis-loaded from an old, deleted world into my regular world, a long long way from my proper portal. Since the journey back ended with the already generated chunks rather than starting with them, the result was somewhat poorly aligned chunks.
Fortunately, I was able to use MCedit to delete all the chunks outside of the area I'd properly explored and regenerate them. Unfortunately, the newly regenerated chunks didn't line up either and there's now a very hard border to one end of my map, where terrain elevation, biomes and coastlines all completely fail to line up.
Is there any way to regenerate these chunks again so they're more seamless in their transition?
Yup I've had this problem many, many times. It happens alot if using mods such as Biomes O Plenty/ExtrabiomesXL and the config/mod list changes while playing on a world. It's something that really annoys me to the extent that I usually just start a new world if that happens.
I don't have a solution (and I'm not sure there is one) but if you do find one, I'd be really interested to know.
Anytime that you explore a new chunk the software that is currently running (modded or not, version X or version Y) will generate that chunk based upon the seed and other data in level.dat
You will get mismatches if:
1) The seed changes (i.e. level.dat changed)
2) The minecraft version changed (e.g. MC 1.4 v MC 1.7)
3) World generation mods changed
So if you want seamless worlds you need to create a fixed launcher profile and game directory and make no changes.
To make this world seamless you'd need to get back to the same level.dat and software you had for the rest of the chunks.
