I'm having the a similar problem, only it's more random. Instead of the ctrl key, it happens... when opening a chest, say, or when I break a flower. Not every time, just sometimes. I'm running the server off of my tower, which is something of a beast imho. I'll list the mods we have in common, possibly related to one of them... although this didn't start happening on my side until I added railcraft.

Keep in mind, the server and client in this instance is on the same system.
Resolved this actually... I had to do two things. First, updated to the newest version of forge... Then I added to commands to the client side. I increased ram via -Xmx4G and added "-XX:MaxPermSize=128m" With 1.6.4, edit the forge profile, check mark on JVM arguments and add the lines there with a space between them.
