On Minecraft 1.6.1, I have grabbed several of the .png files and altered the colors.
This is what my Minecraft looks like now:
Except that whenever I close the .jar file and Minecraft, the changes to the files in the .jar do not save. I turned off my internet access and tried it again and realized that it only does it when I'm connected to the internet.
