I did try MCPatcher, but when it didn't fix the issue, I then unpatched the minecraft.jar. John Smith is also a 32x32 pack which works..
@xSatuim - I'll try that one too sometime today. But I did download Dokucraft later by Crawfish's suggestion rather than the old Doku RPG, so it should be up to date and working, it just isn't for some reason.
All in all, I am getting a much better understanding of mods, thank you again, so I'll probably be ordering MC today.
I finally bought Minecraft for PC. I've been playing around with the game and mods and settings and such, and I think I've made some progress.
First, I am glad I am going to route of using Magiclauncher, I tried to manual install mods into the minecraft.jar (first made a backup copy) and couldn't get anything to work.
Second, I guess I was using the wrong texture pack files for Doku. I was using the "original" packs. I went back to the download thread and choose each individual pack, and I can get them to work just fine.
Third, I tried to change the directory to which Minecraft is saved, and failed miserably, so I just said screw it and made a shortcut to .minecraft so I don't have to always have hidden files shown.
Forth, I managed to add it into Steam properly using Magiclauncher as the .exe because I like to launch all my games from within Steam.
And I did find a mod to allow sneak to be a toggle-able setting.

Thank you again for all of your help.
