By default you will select a cube, left clik for the first point and right click for the second.
Then I suggest you to use the command :

That wouldnt work seeing as I need to keep the other glass blocks on the map. I only need to get rid of the glass dome. [I did not make it]
I edited my first message so now it should work ^^
