If you want to install another os to speed up 1 program thats your choice, if not again its your choice. And it's only a possibility, so its not completely recommended but it could be possible to help. I don't know if you used ubuntu but theres a program called the ubuntu software center where you can install programs like the app store on an iphone. I only put that up here in the hopes that if people wanted to do this they knew what they were doing.
If Windows does not boot after you installed Ubuntu that likely means you f***ed up, that is not Ubuntu's fault.
I count mistakes of that magnitude under "extreme cases", however I did successfully install Ubuntu on one computer that refused to boot into Vista again until I booted into the recovery partition. Since Microsoft's bootloader had been replaced with GRUB, the recovery partition's name was something cryptic and barely recognisable as a recovery partition.

OpenJdk works equally as well. But you can find java in the synaptics package manager if you really wanted it.
I have found that excluding the \.minecraft directory from the anti-virus program(s) on your PC helps with random lag/freezes I was experiencing. I run both Microsoft Security Essentials and Immunet 3.0. When I excluded my minecraft directory, all my random lag issues went away.
Every optimization guide I have been able to find is woefully poorly done. While I appreciate the great amount of effort that was put into this, there are no instructions for most of the stuff listed. HOW do I run MC with less memory? WHY isn't HOW listed? Note: Do NOT update your JRE. I did (I'm running Ubuntu 10.10) and that rendered my game unusable. Basically use the JRE that came with the game, it was built for that JRE. Updating can break the game. Always backup your game.

Do - Defrag your hard drive!!

Over time the files on a hard drive will become fragmented, which is exactly like what it sounds like, they just spread around your hard drive like wayward ants. A simple run of the Defrag tool on your computer will fix this and make your computer faster (see the quote from ThatCanadianGuy if you don't like the default defragger on windows for some reason). It's recommended to run it once a month to avoid slow downs. Note: The more stuff you have on your hard drive the longer it will take. So it can last anywhere from an hour to an entire night.
Of all your advices, this is the worst. Using the Windows fragmenter (which is badly and hastily designed) - or any at all - is NEVER a good idea, UNLESS you haven't done so in years, or are having serious problems with your computer overall, and it's directly related to fragmention.
Otherwise, all defragmentation will do, is corrupt your system over time, and in the best case increase your performance with 1-2%.
If you use it frequently (like daily for some time) your computer will likely be ruined and unuseable.
I don't know who started suggesting fragmentation, but it's often self-proclaimed "computer experts" who have no idea how these works, who "recommend" them.
Do NOT defragment (or use registry cleaners etc) unless you KNOW(!) you need it. CONSULT A PROFESSIONAL if you are having PC problems.

On Windows 7 and vista when you plug in a flash drive it'll give you an option to use readyboost. What this does is caches the information so it's read from your hard drive faster. The more memory you dedicate to it the better it will work.
I don't know what this do, but it doesn't sound good to me. It may work perfectly, but in my experience most 3rd party programs (or even Microsoft products) have serious biproducts. Sure, test it, it may work. If not, DON'T.

If you already have Java then update. Each JRE (Java runtime environment) is better than the last since they fix bugs and improve efficiency.
That's just plain wrong. Sometimes the "newest Java"s have serious flaws and memory leaks in its programming. Rolling back to a stable version is more often than not the better solution, if the problem is related to Java.
While the intention is good, I appreciate proper wording. This would be more appropiate: If updating doesn't work, try to roll back to a previous driver you know worked.
Good effort on posting a guide, but you have a lot to work with too. This is intended as constructive critizism.

1. I have, and never will, recommend a registry cleaner. Even if it's Ccleaner it's too risky for most average people. Agreed that defragging should not be done daily, and I should say that it depends what percent fragmentation it's at. What you say about windows defrag may have been true in the past, but no longer. I'll recommend a different defragger but Windows' default one will suffice.
2. The only drawback is the continuous use of the flashdrive may cause it to die faster. I should note that.
3. You're completely right on this. Gotta fix it.
I have managed to recover the old guide since all the quotes were deleted. I will reread and fix all that I can before uploading it again. Much of my information is outdated. Thank you

Q. I have a Nvidia/ATI card and everything else runs fine except Minecraft. Huh? Spoiler Minecraft, for whatever reason, will run off your integrated graphics card instead of the nvidia card. It's easy to fix this Right click on desktop and click "Nvidia control panel" It will literally shoot up from 2 to 200 FPS. Thanks to BrianTheSwat here's an alternative way to get to your settings. Also donkeypong pointed out that you may be able to right-click minecraft.exe and go to "run with graphics processor" and select the Nvidia card. If anyone knows how to add programs to an ATI card PLEASE tell me. I've searched and found nothing. Here's a video on how to do so if you got confused.

The fact that it no longer works is because your hardware may be to old to work with the newest update of java.
