Normal not much if u want hold on the world parts that are older.
U can remove the older chunks with MC-Edit and let recreate it with the newer minecraft version.
Better to use Bukkit Server and the plug in "voxelsniper" to smooth this parts out.

When I went to this area it seems like everything that should be there just didn't load or something. It didn't really seem to make sense.
I recreated the world in creative mode and went to the same spot. It seems like there should be a lake and a forest there, instead it's just water.

Its look like an normal biomgenerator changing place. Some chunks are generated with an older Minecraft and the other with the newer version.
