This sounds like an issue with your hdd, as that is the most common reason for issues (file coruption). Could you try a new world, and see if the issue continues. Also could you upload the world file?

Maybe its a "corrupted save file"

No, we have not used any mods. We are on a MCpro server.

When we start a new world everything is fine. We are on a server; is it possible to get the world file when you are playing on a server?

If you are on a server like Webrosc speculated, there's an extremely high chance your base was griefed.
