My wife and I recently decided to look for our first stronghold.
We gathered the few eyes of ender that we had and followed their lead. Before long, we came to a spot on top of a mountain where the eyes started flying down into the ground.
We dug a spiral staircase downward, expecting to find something, but just ended up hitting bedrock. We dug another spiral stair starting in the opposite corner, a bigger one, a smaller one, and a couple offset a bit from the area. But they all just ended up at bedrock with no sign of a stronghold.
Eventually we hollowed out a huge room at the bottom so we could see where the eyes wanted to fly from there. We found the spot where they flew straight upward, and it was right in the middle of all of our digging. Still, since it's possible that just the stronghold portal room snuck in between our spiral stairs, I dug a shaft with a ladder straight up and down. At the top of the shaft, eyes flew down. At the bottom, they flew up. But nothing was there.
After hours of hollowing out the earth, we gave up and I loaded the world in an editor. Sure enough, there was no stronghold anywhere near where the eyes led us.
So the question is, why?
My guess is that it's due to our world being generated mostly in version 1.6.x, while we're currently playing in 1.7.2. Is it possible that the eyes of ender are not flying toward where End Portals actually are but where the world seed says they should be, according to the current version's world generator?
Did you go from 1.6.2 to 1.7.2 without going to 1.6.4 first, and importantly, loading the chunks in the area? 1.6.4 is supposed to avoid bugs like this by recording the location of strongholds according to the 1.6.x generation so when you go to 1.7 the game can read the location and not use what 1.7 would otherwise use.
You could try loading your seed in AMIDST (use your 1.7.2 profile) and see where 1.7 thinks strongholds should be; note that this won't be completely accurate or take you straight to the portal room (portal rooms can also sometimes generate separated from the rest of the stronghold, not so much of a problem with Eyes of Ender, but you may never find it by exploring it).
Also, there are three strongholds per world, so you can try going in the other direction relative to the origin (0, 0) to about the same distance away and Eyes should then lead you to one of the other two, hopefully in terrain that wasn't generated in 1.6 so the stronghold is where it should be (they can also sometimes be pretty close in different versions, so you'd still find it if this is the case, if not straight to the portal room; I think this last makes it too easy to find them).
Please list the seed and the coordinates that you are at, as well as upload the world folder. If you are right about the error, then the eyes of ender should lead me to the correct place on the seed, but not the already generated world.
Well it's occurred to me that the seed probably won't be much help since there was a change in the versions, but you're certainly right about the eyes of ender leading nowhere on that world. It could have been an oversight on Mojang's part due to how much world generation was changed n 1.7.2, but I can't say for sure. I don't think I can be of much help here, sorry.
