Recently my minecraft is starting too look like this (I edited everything out except what was glitchy) These little black boxes appeared over some letters.

I am on a mac and that pops up each time I load minecraft. Well, the top of my screen where the apple is, and the time, and my name and battery life, that all kinda spazzes out.

Hmmmm. Maybe becuase your on Mac. Try deleting your .minecraft folder (but back up your saves if you want to play them again!).

For one I would disable your resource pack that you are using.

What Mac OSX version are you running?

-Reinstall Minecraft (though you should back up saves, the server.dat file, and anything else you need.)
-Make sure it´s not the resource pack
-Is it a dead pixel clump?

I disabled the resource pack, it helped, but then it started up again.

I installed optifine with magic launcher and now it works better, still glitches out a bit.

Also, try the game without custom resource packs, because they are a common issue. Sometimes the resource packs are not compatible with Mac.

It is faithful 32x32, a very reliable resource pack, i have used it for a long time, never had an issue.

I'd try updating both Java and your GPU's drivers, if you haven't already. If clearing your .minecraft didn't help, there's a chance it's not Minecraft messing up at all, but rather your video card.
