Well I've had this bug since well forever and so have many others. I think it started in 1.3 version of Minecraft and it really mars the gameplay. My jar file is modded but the bug occurs even with a fresh file.

Out of place extra dark lighting, its really annoying. Has anyone managed to find some sort of fix or work around for this?

It shouldn't affect it in any way except for screenshots.
Just go to that chunk and break some block, it will be gone.
I know it goes away when it get close but I want it to be gone altogether. Any world I make is littered with these things
Have you tried to used mod shaders? to see if the same thing happens?
