Okay, so I find out the .jar file is a separate download for Minecraft and I want to use it, however, a pop-up keeps showing up that says it could possibly harm my computer (I use a laptop). So my question is, is .jar much more harmful than good? (Sorry if this is the wrong forum..)
That depends who you are getting it from, a .jar file downloaded from the minecraft launcher along with all the other files that go in your .minecraft folder is no threat.
A .jar that you are downloading from some hacker site on the web could contain anything and sometimes will have malicious code added in with the needed files.

If you're downloading a Minecraft JAR, it must always be done through the launcher or from http://assets.minecraft.net/
