If your world got corrupted you can try to repair it with MCEdit. Open the offending world in MCEdit, press 'ctrl-i' and select 'Repair regions' in the dialogue which pops up. Once this has completed, save your world and exit MCEdit.
To download MCEdit, go to http://www.mcedit.net/ and choose the version appropriate for your OS.

I had the exact same issue. I initially fixed it using a plugin called "MobManager" to kill off and limit the mobs. Now though, after updating my CraftBukkit, the crazy spawning has stopped altogether without the help of that plugin. If you need any more help, just PM me

So now I just have to kill all the hundreds of mobs and they won't respawn?
I did. Ctrl+i = World Info which cannot be accessed if you don't open the world first. However, it doesn't seem to have a 'Repair Regions' option.
That, or you can do /killall, or install the plugin "MobManager" to insta-kill all specific mobs you want in the area you are in.

There isn't a command called /killall. Is that some sort of plugin, too? By the way, /mm butcher from MobManager only removes the active mobs (Skeleton, Zombie, Creeper...)
Edit #1: I did everything you guys suggested so far: I installed MobManager, installed the latest Dev build of Bukkit 1.5.2, and MCEdit would probably help, but there isn't such option that can help me. Me and my friends have been killing the mobs, but they're like a Hydra: you kill 1 sheep - 3 cows/chickens/sheep/pigs spawn.
Is there a plugin that lets me use the /killall command so I can get rid of the mobs?

I'm deleting the current craftbukkit.jar and replacing it with the latest dev build. If that's not how I'm supposed to do it, so I just screwed myself over and over again...

This is a bug in some of the early Bukkit versions for 1.5.2. Download the latest beta build from http://dl.bukkit.org/downloads/craftbukkit/
