I've got four animal pens with wooden fences - one with a double-fence that I made when I first found out about this particular glitch - and Every time I've come back to them lately, I find that some of my animals have escaped. I even made a fence-lock - like an air-lock, but with fences - so I don't risk any of my animals escaping through the gates.
I have manual gates, and I always find the animals on the right-hand side of my pens. They're on the inside of the fence-locks, like they escaped by going through the bars of the fence; even when I made the double-fence for my second chicken coop, I find them between the two lines of fence. It's weird.

If you have some caged, sometimes they glitch out of the barrier, therefore, allowing them to roam freely / escape the fences.

Yeah, we I watch a lot of youtubers that play Minecraft, when I see their animal farm, they are always some glitching out of the fence.. It might be if you have to many animals in a small area....

I have the same glitch happening and my only solution was also to have a sealed room with double layered fences. I'm testing to see if making the fence single layered and having a solid block wall around the outside of the cage that can be lowered via pistons so they can't squeeze through the bars while getting the benefit of being able to harvest my animals easily.
I only started noticing this at the launch of 1.5 unfortunately.
Yeah so it's confirmed, the only way to keep animals in pens currently is to put a solid block wall around the fence. I tested this by rigging almost 30 pistons and about 3 stacks of redstone to move my barn floor around the pens up and down. Since then no problems, except when you have to lower it to collect the meat.
