Brief info: Running a vanilla smp server between me and a friend. Everything has been going fine for the last month or so.
Just finished a pretty large and intensive build on my storage area, including a large glass dome and hundreds of chests.
I was playing around with note blocks (I host the server and I was the only person online), and I broke a note block... right at the same moment the game momentarily froze and I was disconnected (disconnect.genericReason). I checked the server stuff and didn't see any errors other than the disconnect. So I log back in and immediately notice something is wrong. There was a 16x16 hole going *up* from the floor of my base, and I immediately noticed that the biome in that 16x16 was also changed. All of hte blocks and entities inside this chunk were fully deleted (strangely it didn't clear a hole to bedrock or even below the surface level but it replaced all of the caves and underground in this 16x16).
**upon further inspection** I've found that the change * doesn't* occur under ground - even stranger. So it goes from ground level and then up. There is a ravine beneath the ground and it's all still there. It only changed the ground layer and deleted a 16x16 block hole *up* from that. So weird.
So I've done quite a bit of research and I can't find any "chunk errors" with similar symptoms. In other words, most people who experience chunk errors find that the whole chunk is completely gone all the way to bedrock, and apparently you can't even walk through it. This is *not* the case for me, where it seems the chunk has been replaced by another biome.
Not sure if anything can be done to help. Unfortunately I don't have a recent enough backup to help. I think I will try to go into mcedit and completely delete the chunk, and replace it with a copy from an old backup (will include a LOT of annoying work since I just finished all of this last night). Oh well my fault for not backing up.
Jukeboxes typically cause this but perhaps noteblocks are related to this also. This has supposedly been fixed in 1.5, you can see the bug report here: https://mojang.atlassian.net/browse/MC-2711

Since last night I was able to repair most of the damage (mcedit copy pasted old chunk back in and re dug everything out again). The only problem is that the biome is still wrong (a chunk of swampland in the middle of extreme hills). This isn't a huge deal but it makes the grass look horrible in the chunk. Can anyone recommend a tool to "repair" the biome details? I will look into it on my own as well.

Using an NBT editor I believe this is possible. With the Anvil Format added in 1.2, biome data is no longer tied to the seed but it is stored in the chunks. Since you say you have MCedit, Sethbling made a biome filter for MCedit which I believe should still work. Me and my sister were building a statue on our LAN server, when we noticed a strange note block was in its back, my sister broke it and the server went on and off a few times and when we went back on, the statue was cut in half. this has happend to me to this chunk error replaces the biome for me it replaced the chunk/chunks with superflat somehow
but the upside to superflatchunk errors is you can make tons of stuff that look like they are in the sky when thay are realy
below ground level
This also happened to me but on a worse scale. I was playing in single player mode, i logged off the world and the next time i logged on a chunk was seemingly reset to its untouched state. Even worse it was the chunk with all my chests and few but precious diamonds.
I'm happy that I'm not the only one to experience this problem.

I tried it with terrible results. I gave my wife my glasses for a second, a creeper showed up and now my wife is pregnant.
