I've been at this hardcore game of mine for a long while. While I may have saved a copy of the world and went back to it a few times :D, I did finally manage to collect what I thought was enough Ender Eyes to find a stronghold, 21 (I'm too lazy to do all the math for triangulation). Anyway, I launched one, and set out, eventually finding one disappear into the ground somewhere in a random forest.
So I dug a spiral staircase, and was puzzled when I hit bedrock and found nothing. I launched another one, and followed its exact path. Finally, I found the exact location where it was leading me; I know this because when I launch one, it travels about 2 meters before settling down, the hovers, and pops. I've made a quick gif of screenshots to show this:
I am certain that I do not have "generate structures" off. I have found a village (and built a minecart track taking me to it), and a desert temple, and a witch hut in this world.

If you have been playing this world long enough, it is possible that you loaded the chunks where the eye of ender is pointing you to in a previous patch. If you did this, the world generation algorhythm could have changed enough between versions that, were those chunks loaded today, there would be an end portal there. Eyes of Ender lead you to where the game would generate an end portal right now, were you to generate new chunks right then, so these old chunks are overwriting the portal.
I actually have some experience with this, as in one of my old worlds I had two end portals within 100 blocks of each other due to differing world generation algorhythms. You just got the opposite version of this interaction.
Maybe u can use MCEdit to delete some chunks on u position how the endereys lead. i think 6-8 chunks in all direktions are enave for the most ender dungeons.
Ok maybe the world look littel bit creape on this position but if u use this map over many MC-Versions u now that .-)
Oh, dont forget to move u player outside the erase chunks. (u dont want to spawn in an mounten or so)
