Anyone know why my Minecraft is doing this? At first I thought it was just the simple chunk error type deal, but if I relog they're still there... They're permanent holes. Also, is there any way to fix this other than patching the holes and rebuilding? And prevention?

There are a few threads around here that can help with fixing that, try looking at the pinned threads.
I've been seeing that happening more and more, and i feel sympathetic. I urge you to make frequent backups, and maybe use a dropbox cloud backup, which is free.
