So all of my controls were working fine, and then I left for a few minutes while my daughter was messing around. (she's 2) and now my shift-click to auto put stuff into chest and whatnot doesn't work..
and I checked the controls and my "sneak" is setup for Lshift
I got this occasionally, or at least something similar to it. When I right clicked an item it put it into a chest or hotbar no matter whether or not I was pressing shift. I never found a solution, but it went away after a few days. Maybe keep force updating, etc. and hope for the best. Sorry.

Tried force updating MC.
Tried re-installing MC.
Tried clearing my Java cache.
..this is not good.
when I click on items normally the right click halfs a stack... it does nothing..
Could really use some help here!
With mine when I am in my inventory its like its never held down.
I go to "shift click" a stack into a furnace or a chest, and nothing happens..
