<------- Noob, so please forgive.
I found a village with 2 villagers in it, Quickly made a few houses for them, there were 2 buildings there. After a few days, there was only one remaining, and for the last 3 days, (game days) there are none. I am playing in peaceful mode, single player. Any ideas? I hate to think I made those buildings and set up a new home for nothing.

Its is possible they died. One of the first things I do in a village is make sure that all houses have doors, lighting, and the houses are accessible to them. That way they can get to a house and be protected and not worry protected from mob attacks and prevents mobs from spawning from within the village.
There are many caves in the area........perhaps, and if so, how do I recover them? I was under the impression that there are no mob attacks in peaceful mode?
But in that case then they might have fell in the cave. If they haven't died from fall damage, you could make a pathway back up or transport them via minecarts.
