I figured out the problem, i'm just unsure how to fix it. So the problem is that the server or you for one reason or another lagg out, or in the case of it being the server it crashes. When this happens the server portrays you as still online, therefore you can't log in until the server restarts itself (which could be a while depending on the server). I figured this out today when i got lagged off of a server, and when i went to the teamspeak i realized that the server was back up and everyone was saying that i was still online. If anyone knows how to manually log yourself off of a server then that would be the fix to this issue
Well guys I think i sorta figured it out it might not be ur internet or computer it is the server,the server might be low on ram so i suggest you get more ram :)or that the server might have crashed or you might have port forward you server wrongly hopes this helped
Just because you update java, it doesn't mean the issue is resolved. Java tends to leave remnants of it's software on your computer. Lazy programming is my guess.
Try the following, it worked for me:
Bring up the add/remove programs window, quick way to do this is by typing: appwiz.cpl in the run window and when the link shows up, select it.
Make sure you only have one instance of java showing.
If it shows more than one like this:
Java 7 update 9 (64 Bit)
Java 7 Update 15
Then remove the update 9 (64 Bit) - Make sure all other windows are closed when you do this.
Special note: if you have a 64 bit system, then the instance should look like this: Java 7 Update 15 (64 Bit).
You only want one java instance showing. If that doesn't do the trick remove all instances of java and then reboot. Then do a force update of minecraft and then logout and close it. Then go to java site and download fresh instance of java.
These steps helped me and for a couple days now, those pesky errors have not shown up.
One other thing to consider, add a rule in your firewall allowing minecraft.exe.
I tried what Good2go_1970 suggested, and it seems to have fixed the problem for me...I still had 4 Java 6 updates lingering around. o_o

Ok guys I've been having this problem also. I started to mess around with my internet and, finally, a solution.
1. Open up command prompt (type cmd in your my computer search bar)
2. copy and paste your default gateway into your web browser.
3. Click something that says something like "DMZ" under your firewall section.
4. Find your IPV4 adress thats under your wireless lan adaptor wifi section
5. Put the last numbers after the last . in the box.
6. apply changes.
7. PLAY!
(note. I used a belkin router for this so not all the things may be exactly the same)
So I'm having an issue staying logged into a server. At first I though it was because we dicked around and had bred to many animals.
I logged on and was in my house and noticed everything was running slow. They have a villager apartment spawner, I noticed the villagers were not moving around too much. Also it took about 3+ seconds for the buttons to work on the doors (I also have a lever above the door which i used instead).
Since I know that I had bred a bunch of animals last night, I started to make my way to the areas to kill them and bring the population down. 2 players have chicken pits, so I thought my over breeding was the issue. The closer I got to that side of the map, which is not that far from my house. I started to lag out the server and would be knocked out. On relog I would be a ways back from where I was logged out. I eventually got down into the first pit and tried to kill off chickens but would lag out after maybe a second. Having to relog and try again. I then made the agonizing journey back to the house where I was mostly fine lag wise. I grabbed some flint & steel, which on return to the first chicken pit (when I was finally able to set a block on fire after many relogs) I burned a mass amount of chickens to death and now have a vast many a stacks of fried chicken.
Then I started to make my way (agonizingly again) to the second chicken pit as well as other animal cages, located in the castle dungeon not far away. I couldn't even get past the doors. I had to break through the wall slowly cause of about 10 relogs, then I replaced the wall. Even then I could not get past a now wooden door that led down to the dungeon. I would of course make it down the ladder to the center room but then lag out the server and on relog would be back at the door. Endless to say I broke through the floor and fell in, only to ever make it to the very edges of the animal pens.
I texted my friend to let him know about the issue and he logged on. He was running a bit slow but other then that he was able to massacre the animal pens. But this did not help me apparently like I thought it would. I am still having the issue. Each log out still leaves the Internal exception: java.net.SockettimeoutException: Read Timed Out or Connection Lost End of Stream.
I Can in fact log into 2 other servers and I am perfectly fine. I do not lag out or get these errors at all. I tried restarting my Comp as well as my friend was killing off some of the animals. I have also tried Good2go_1970's method, but It is not working.
Last night even after I had originally done the mass breeding of animals. The server was running fine for me, that was about 12 hours ago. I had made a redstone piston door, which was not much - only consisting of a lever and about 8-10 redstone dust. It is on atm though so the door stays shut; though I sincerely doubt that would be an issue.
Again I am the only one it seems on the server that is having this issue. The other 2 servers I play on are working fine for me. Can anyone pose a solution?

Yeah actually once the server updated to 1.5; I was able to log in fine. I'm still having pretty bad fps though. Everyone else seems to be running fine. I have on average 10-14 fps and I'm using Optifine ;/
Though I found that SK (developer of world edit and world guard) has been working on a Minecraft Launcher. I normally use Magic Launcher personally and they both pretty much have similar feature. Though for the 1.5 vanilla server I play with my one friend on I'm using Sk's launcher since you can allocate more ram through it. Though it does not seem to do much of anything for me cause either way Minecraft is still only using 256-350MB. Though when I'm in the chicken pits and near the animal farms I get 20 fps easy as well as 30 fps at times.
But back to the internal error thing. Idk what the hell was goin on still. At least for me it was fixed for that server upon the 1.5 update. ;/
If you guys are having the issues on servers. I was thinking that maybe there is a weird rats nest or something in the Player data file for whichever server you are having that issue on. Your not goin to like this, but I think if this is the issue, you may have to find a way to contact the owner and see if they will be able to go into the world folder and Delete your player data profile for the server. So maybe whatever you tripped may be erased and when you log on you are kinda like a new entity.
I never really got to try this solution personally cause by the time one of the owners was on when I was to ask, they had already updated and the problem resolved. Though I had him delete my profile anyway just incase. I only think of this because the other 2 of 3 server's I play on; I had no issues or internal errors like this when I would log on.
we are suddenly getting this problem when we updated our server to 1.4.7 today. Same mods and everything, but suddenly it just isn't working and we keep getting kicked. Rather annoying trying some of the ideas of how to fix it now.
I get this every time I try to log onto a Hunger Games server. Its really frustrating because I love playing in those games but it does this even when I just stand in the spawn area! What's going on? Any ideas other than java?

I dont have a linux minecraft_server.jar of 1.4.x or I'd try a few to see.
