I have recently moved to Linux from Windows. I have everything setup correctly that I know of, but whenever I try to run Minecraft, I login, it starts to load, but then black screens before it can get to the Mojang logo. I am running Ubuntu 12.04.

Try force updating.

Also, you might want to update LWJGL to fix a few Linux bugs.
