So, I can't be the only one who has this problem. I've got a MC server running on my laptop, and all the text files (ops, server, whitelist, etc.) are taking up too much space on my desktop, and every time I try to put them into a folder, the server adds a copy of the files to my desktop again. Is there any way that I can move those icons to a separate location without having the server software copy the files the next time I run the server? Any help would be appreciated.

Right, the server uses the current directory for it's storage. So move the server.exe into some directory and that's where all the files will go. If you want an icon on your desktop, use "Send to... Desktop" to create a shortcut on your desktop.
