Yep, been happening since 1.3.1. It isn't the version update, just that Minecraft changed the server skin pool from skins.minecraft.net to some Amazon server. And the Amazon serer sucks, so it barely works at fetching skins. Mean while, try relogging and if that doesn't work, relog and upload your skin again. It sucks, I know, but everyone's suffering from it xP
Tl;dr- It has something to do with the Server Skin Pools that changed and you should relog to fix.

I would guess that Tekkit caches the skins, or is more aggressive about getting the skins from the new servers.
