Mods used:
Minecraft 1.8.1 + Yogbox + Equivalent Exchange + Buildcraft
(no industrial craft, no inventory cheats)
It took about six hours to get this working. Once I had a couple quarries running they produced enough for me to keep experimenting. By the time I had worked out the best way to do things I had enough material for dozens.
Version#1 used eight single quarries (1x1) all feeding cobblestone into an alchemy chest. All those cobblestone blocks created lots of lag. Version#2 used 24 single quarries but turned the cobblestone directly into redstone. It was better, but still lagged. In Version#3 I switched to continuous redstone power (no more flashing). This sped up the quarries and forced me to use doubles (2x1) instead of the 1x1s used in every other factory I had seen. I also used some fancy water pathing to cram everything much closer together. This allowed me to maintain 32 quarries in a small space without much lag.

2 Making mobius fuel.
Each quarry averages 1 cobblestone every two seconds. The mobius fuel chain is so fast it doesn't make a difference. I actually divert much of its redstone to the main line just to slow it down.
32 quarries = 16 cobblestone per second.
16 cobblestone per second = 2 RedStone Ore per second.
2 RedStone Ore per second = 1 Iron Ore every 2 seconds.
1 Iron Ore every 2 seconds = 1 Gold Ore every 4 seconds.
1 Gold Ore every 4 seconds = 1 Diamond Ore every 16 seconds.
1 Diamond Ore every 16 seconds = 1 Diamond Block every 144 seconds
1 Diamond Block every 144 seconds = 1 Dark Matter every 10 minutes!
I could have just dumped everything into alchemical chests, but that would require either lots of GEDs that I did not have enough dark matter for, or lots of piping which would mean more lag. So I went with standard chests and crafting tables.

It took some experimentation before I managed to keep these things from drilling to bedrock. You have to feed water in on from both sides. 2x2 quarries are possible, but unnecessary.
Final Production Line (Iron ---> Dark matter)
The table on the left is creating gold ore from iron supplied by one half of the factory. The vertical pipe in the middle is bringing iron ore in from the other half. The other iron-->gold chest can be seen in the main hall pic. The vertical pipe on the right brings in the mobius fuel.

The line on the right is producing glowstone. The one on the left, coal. In the upper left you can see a cluster of pipes. These send 3/4 of the redstone ore from the coal line over to the diamond factory. This keeps coal production at pace with glowstone production to create alchemical coal.
Fails
These are actually alchemical coal. It only appear as pants while in the pipes. The mobius fuel appears as diamond pants.
** There is only one part of the factory that is not automatic. The recipe for turning diamond ore into diamonds requires coal (7 ore + 1 coal + philosopher's stone). I just dumped 256 coal into it by hand. That should last a while. Feeding it coal at an accurate pace would have required too much fancy pipework.
