Note: This is not a lore for the origin of these mobs. I will soon make a thread about the Universe, containing a timeline with the origin of the mobs
After summing up most research done on these creatures and their behaviors , this seems to be the best reasoning I can give of them:
Endermites:
These beings, are strange beings that evolved over many years along with the beings that we now know as Endermen. They are composed of strange Ender particles, and are weak to water.
They have managed to infect the pre-Endermen And transform them into beings like themselves. Inside their new host, they now have the ability to interconnect their cerebrum's and thalamuses. Their main objective is to infect and survive. Nothing more..
All of them are spawned off a queen endermite, which you now know as the EnderDragon.
Endermen:
These beings , once leading normal lives in their home-world , the End, now mindlessly soar the earth after their infection by the Endermites.
After their "infection", they have acquired the ability to form special pearls composed of Ender Particles, better known as Rift Flux, that teleport the user to wherever it acquires friction. These "pearls" when heated to a certain temperature, form Eye-like balls containing the Ender energy from the pearl. This energy can be used to channel Space- Time and form a wormhole to the End.The pearls also act as an egg to spread Endermites.
Furthermore, they seem to have their vision inverted after transformation.They also, after transformation, gain properties similar to those of endermites , and become weak to water.
Endermen usually retain their sanity, unaware of the endermites inside them. When they find a source of any energy, they lose control of themselves, and the endermites take over. An Endermen , when not under this trance state, on seeing an Endermite, attempts to be rid of it. On rare occasions of an Enderman's death, The Endermite escapes and attempts to take control of the nearest source of food it can find.
Silverfish
Description: Similar Appearances to ordinary Silverfish, early analysis shows key similarities to Endermites, ability to penetrate through rough stone, undiscovered traits
Strange Beings that evolved from the surviving streams of endermites. Their Structure is highly Degraded, but retains a stronger version of an Endermite's Ability To Cut Through Rough Surfaces. As Soon As One Is Born, It Strains Into Deep Soil, or Creeps into Cracks And Holes,And Remains Dormant Throughout Its Life Until Maturity. When disturbed from their hibernation, the Colt Silverfish Immediately Create a High-pitch Shriek Which Immediately Awakens Any Nearby Dormant Silverfish, to assist it in Attacking its Prey.There Are Strange Cages Set Up Near End Portals In Strongholds, Which The Silverfish Appear To be Using as a breeder.They Swarm The Entrance of an End Portal, In Order To Try And Infect Any Un-infected Endermen Coming To the Overworld, although they end up killing them as they are unable to infect them, a instinct they cannot grow out of, despite their evolution.This Is The major reason why all Endermen in The End Are Infected As Of The Player entering it.
Pre-Endermen / Precursors (Not In-Game anymore as of writing)(Beta 1.9 Pre-Release Early Endermen)
These Beings once existed in what has now become the End.They were tall,humanoid beings with green eyes. They lived their mundane lives in the Overworld and in the heart of their home-dimension. Their biology suggests an ability to briefly shift to a hyperspace , with teleporting as a side-effect, although they are not aware of this , and no record has been recovered of them being able to teleport, and neither is there any one of them left to prove this. They have the ability to pick up blocks as well as temporarily deplete all kinetic energy in objects, effectively creating frozen blocks for a short period of time. With enough energy, this can permanently solidify pure oxygen, creating "Barriers". They are believed to be responsible for all the technology in the overworld, and the creation of Strongholds. Their ultimate fate was met when the Endermites took over, and there was none of them left un-infected in the world
Dark Sages
(Not In-Game)
An Underground Cult Of Precursors , corrupted by knowledge of a dark force with completely alternate properties to that of Ender Energy . They were in constant battle with the Precursors, and believed the race could only acquire its long-term goal of transcendence if they acquired technology harnessing the force known as "Withered Energy".They believed that the race could be preserved only if they harnessed the energy, which causes ordinary matter to decay slowly until it reaches a state of "indivisibility and ultimate unity". They attempted to use the energy, first to create an advanced virus to turn an army of "eternal soldiers" made by the Precursors against them, and then to preserve themselves in the Nether, ultimately leading to the creation of the mindless Wither Skeletons.
The Undead
Zombies
These beings were supposedly remnants of an earlier human civilization, that met their end during the war between the precursors and the dark sages. Their skin consists of a highly volatile combustible epithelium, above a layer of alcohol formed by anaerobic respiration of half-breed animal-fungi : This means the slightest internal or external heat can cause the skin to start spontaneously combusting.
Their eyes contain very high amounts of melanin and are chronically dilated, causing them to appear black, and the latter causing a fixed field of vision.
Zombies consist of partially dead, dry human bodies inhabited by an extremely large symbiotic organ sub-system of a genetically modified strain of Ophiocordyceps fungi, and whose neural network systems attacked by a pandoravirus with a currently-undecipherable genome. Their cardiovascular systems are replaced , and completely re-mapped by the fungal system, therefore preventing bleeding, and the nervous and brain tissues are attacked by the fungus, and re-routed by the virus.

These beings were believed to be created by the Precursors in an attempt to create a physically advanced race of beings impervious to damage, and later modified by another strain of the previously mentioned fungus by the Dark Sages in order to use it against the Precursors.
They originally consisted of a completely unified cell system acting as a matrix for a giant neural network encased by a thick exoskeleton of bone cells. After their Infection by the aforementioned fungi, their exoskeleton acted as a protective case for the fungi. When combined with the Pandoravirus created by the Dark Sages, They were completely under the command of their instinct to exterminate all human life.

Zombie Pigmen
Strange beings that were the results of experimentation by the Dark Sages. Due to side-effects caused by the "only-humans" property of the original virus, the pigs that were experimented on transformed slowly into humanoid figures that are partially decayed, while under the wanted effects of the virus. They were found to not decay, even long after cells have died. This led to the discovery of the Dark Force acting on the Pigmen, whose knowledge came to end the civilization of the Dark Sages, and cripple the Precursors, ultimately leading to their demise.

Wither Skeletons
The Result of the Dark Sages' attempt to preserve themselves during the war, was the decay of their fragile mortal bodies. Eventually, The Dark Forces led to their loss in the war, and their eternal imprisonment in the nether. Over time, they were stripped to giant bare skeletons , and, completely consumed by evil, have a single instinct to kill all living matter. Their ultimate desire is to "preserve and purify all", driven by an evil force known as the "Wither", of which i shall relate to in a future post.
Zombified And Skeletal Horses
These Fearsome beasts were the result of infection by the advanced fungus and virus, soon after the demise of the civilisations.

Why are there question marks in the title of this? If you're proposing some new lore, have some confidence, man!
That is my initial reaction to the title.
The lore itself is limited in scope and internally consistent, but nevertheless intriguing, all good qualities for candidate lore to have. One thing that bothers me a little is the idea that endermites have always been infecting endermen, which seems a little odd since endermites have only recently just been "discovered." Also, while the idea of endermites being minions to the enderdragon is very interesting, it just seems weird to me for a dragon to have insect babies.
Those caveats aside, I like this lore. I especially appreciate how it manages to be scientific without sounding awkward.

First, about the Title, i might slowly expand this thread to be about all of Minecraft's Mobs(I Might Even Update Now) and change the title based on what I've given so far.For Now , I'll simply remove the question marks
Secondly, I tried to make these different from other lores , by "researching" what IS possible as a lore about these mobs, and using their behaviors and characteristics in-game as points to sum up a possible history about them.
Third, You do have a point about the Endermites being "discovered recently", although it might be safe to assume that the ones on earth(inside the endermen) were dormant for several thousand years , until an event known as "1.8 - The Bountiful Update" Occurred.XD
Lastly, Yes, It does seem weird for a dragon to have insectoids for children, although one can assume that the Ender Dragon was once an Endermite, and eventually "evolved" (or simply undergone some Metamorphosis, in Which case , We're Doomed As Every Single Endermite Will Soon Be A Dragon. XD)

Thanks for your reply, and yes, I'm expanding this thread to include all mobs from minecraft. I tried to make it different from other lores by using scientific reasoning from their behaviors in-game, rather than inventing a story from purely fiction.

They are now in a different area. As for Enderman attacking, I believe that it's just instinct, or apart of their society. Maybe they just feel threatened, or recognize you as sentient, and therefore a threat to the Ender Dragon. But I like your lore nonetheless, could Use Less Oddly Placed capital Letters though.

But if there are Enderman, Shoudn't there be Beginnerman? Since portal to the End is located underground, Is there a portal to the Beginning somewhere high up in the universe no one can find? Maybe they have some special link with eachother.

I didn't intend for that, but I think I should've been more clear with the Endermites, the Endermies live in the "between" dimension, and whenever something teleports they open a quick rift to that dimension, sometimes allowing Endermites to get through.

Firstly, I will "soon" update this thread with new mobs. Your theory gave me an idea to make a separate thread about a "non-scientific" lore for minecraft. For your question about "beginner-men" , a good theory world be that the abodes of the "Beginners" (no pun intended) existed at the time of the creation of the universe, and the Endermen in the End , as the world has or is going to end. An extension of this is that the End is the Beginning(no pun intended) , but has become "infected". This reminds me of how the INDEV map resembles the end, as well as the fact that the End uses leftover code from the once-planned sky dimension(remember how the End used to show "sky" as it's biome on the F3 screen?).
INDEV could have been the "Beggining " or rather "The Origin" dimension , which eroded and is now the "End" dimension(not to mention that Endermen may have once been INDEV minecraft players).
I think that Ender Pearls are eggs, and Endermites are baby Enderman. Female Endermen drop the "eggs" while those that don`t are male.

For example, Why would Endermen attack their own children? Also, The endermites show less similarity to Endermen than they do to silverfish. They were completely unfamiliar to them, and they were confused, and attacked them. When they first came to the overworld, they probably attacked the overworld mobs until they found out they wouldn`t fight back. They only attack Steve when he looks at them because they know he`s a threat but is capable of killing them, so only fight back if they suspect they are going to be attacked. Also Silverfish share similarities to the actual bug called a silverfish, i.e. living in dark, damp places (strongholds) and curling up into pebble-like balls when they become dehydrated, so they are perhaps an actual insect while the Silverfish is a larval form of an Enderman.

What I meant was that these "breeds" are technically more stronger than real silverfish. The real silverfish, although dangerous in huge swarms (and I mean HUGE) , are ordinary insects that are relatively harmless. Also, I think you meant to say "Endermites are a larval form of Endermen", although I don't think parents would get confused and kill their own children: their species wouldn't survive then.

Lastly, Yes, It does seem weird for a dragon to have insectoids for children, although one can assume that the Ender Dragon was once an Endermite, and eventually "evolved" (or simply undergone some Metamorphosis, in Which case , We're Doomed As Every Single Endermite Will Soon Be A Dragon. XD)

Thanks for your reply, and yes, I'm expanding this thread to include all mobs from minecraft. I tried to make it different from other lores by using scientific reasoning from their behaviors in-game, rather than inventing a story from purely fiction.

I didn't intend for that, but I think I should've been more clear with the Endermites, the Endermies live in the "between" dimension, and whenever something teleports they open a quick rift to that dimension, sometimes allowing Endermites to get through.

Firstly, I will "soon" update this thread with new mobs. Your theory gave me an idea to make a separate thread about a "non-scientific" lore for minecraft. For your question about "beginner-men" , a good theory world be that the abodes of the "Beginners" (no pun intended) existed at the time of the creation of the universe, and the Endermen in the End , as the world has or is going to end. An extension of this is that the End is the Beginning(no pun intended) , but has become "infected". This reminds me of how the INDEV map resembles the end, as well as the fact that the End uses leftover code from the once-planned sky dimension(remember how the End used to show "sky" as it's biome on the F3 screen?).
INDEV could have been the "Beggining " or rather "The Origin" dimension , which eroded and is now the "End" dimension(not to mention that Endermen may have once been INDEV minecraft players).

The theory that the pearls are eggs were already stated in the above post. Please read the post completely before commenting. Your second theory has a few holes in it. For example, Why would Endermen attack their own children? Also, The endermites show less similarity to Endermen than they do to silverfish. It would be better to assume that endermites are part of another family of beings entirely, which includes silverfish.

Oh. Sorry. I get told to read more carefully a lot. Maybe in-universe, the eggs were sterile, but only RECENTLY were able to hatch. They were completely unfamiliar to them, and they were confused, and attacked them. When they first came to the overworld, they probably attacked the overworld mobs until they found out they wouldn`t fight back. They only attack Steve when he looks at them because they know he`s a threat but is capable of killing them, so only fight back if they suspect they are going to be attacked. Also Silverfish share similarities to the actual bug called a silverfish, i.e. living in dark, damp places (strongholds) and curling up into pebble-like balls when they become dehydrated, so they are perhaps an actual insect while the Silverfish is a larval form of an Enderman.

Good theory, although a little too overused by a lot of people. Also, if you read EVEN MORE CAREFULLY , you'll find that I said, "shows similarities to ordinary silverfish". What I meant was that these "breeds" are technically more stronger than real silverfish. The real silverfish, although dangerous in huge swarms (and I mean HUGE) , are ordinary insects that are relatively harmless. Also, I think you meant to say "Endermites are a larval form of Endermen", although I don't think parents would get confused and kill their own children: their species wouldn't survive then.
Edit: I said RELATIVELY harmless... Go check up "Silverfish bites" and "Silverfish school ate my homework"(pun very much intended). They are pretty infamous for eating up paper.
(Looks downward in embarrassment) By the way, looked that up, that is CREEPY. And painful, I suppose.
