Now we all love to think about what happens behind the scenes in video games and why things are why they are. Minecraft being one of my favorite games made me want to understand where things came from in the minecraft universe. so lets being, im only going to use in-game items and entities to theorize a minecraft history. i have made a thread similar to this one but i am revisiting it and rethinking a lot of it.
In the beginning the Normal world was a peaceful and prosperous place. Villagers (to my extent are not exactly humans) were technologically advance in both magic and science. They began experimenting with many different things. Some of these experiments produced Large and sometimes Venomous spiders, Iron Golems, and Reality Altering Beacons. The Villagers created Temples, dungeons, and Pyramids to protect and test experiments. the Stronghold was their main headquarters where all their bigger tests took place including Portals. Proof that Villagers once used horses is that we find Horse Armor in these buildings chests.
One day the first Nether Portal was created, before the Villagers even found the Nether it was a peaceful and different from lava filled place we all know and love today it was mostly filled with ;large mushrooms. The Pigman were only slightly less advance then the Villagers and were mostly peaceful. the Villagers viewed themselves as a superior species and decided to try and take the nether for themselves as it was filled with valuable gems like Glowstone and netherquartz as well as useful natural plants like Netherwartz.. So the Villagers declared war and invaded.
The villagers had powerful weapons like Iron Golems and War Horses but the Pigman retaliated with Weapons of their own like Blazes and Magma Cubes. To combat these Weapons the Villagers tried creating new weapons, Slimes were created in attempts to replicate Magma Cubes, but ended up failing so they dumped the slime deep down into the earth (this is why slimes spawn only in certain chuncks) Creepers were a successful weapon for a while before the Pigman took air superiority with Ghasts (This is why Creepers do not attack Villagers because they were bred to attack other sentient species). In the end the Pigman lost but as a last resort in attempts to scare off the Villagers they created a plauge which turns sentient beings into zombies. This backfired on the Pigman and turned their entire population into zombie pigman and with no one to regulate the magma cubes and Blazes their world soon turned into a world of fire and brimestone. The only buildings strong enough to survive the heat were Military bases we call "Nether Fortresses" The Plague was not completely unsuccessful, it leaked into the world along with giant mushroom spores. Mushroom biomes often mark where a portal once was.
With the plague running rampant in their world the Villagers quickly tried finding a new world to call home. the last of the great villager scientists stumbled across the End Portal but the Plague was too great and wiped out most of the villagers out before they even learned of the portal. the end portal was closed but only after many enderman entered our world.
Silverfish protect the portal because they are drawn to the power and heat it gives off.
The enderman are not necessarily evil, they are just different. They are technically aliens and are just very curious about our world. They evolved in a dimension very different from ours, as a result they can manipulate energy to teleport themselves, but water is like an acid to them and bright light burns their skin.
The enderdragon itself is not evil either. he is the endermans "God" and only attacks you to protect his people.
Years after the plague wiped out most of the minecraft world. Survivors got together and soon villages popped up around the world. These people are almost oblivious to what their world was before although some (like village Priests) are researching the world around them and slowly understanding more of what the world was. This explains why they understand how to make Iron Golems. Simply because the Village Priest read how to do it. Skeletons exist because zombies don't "die" from old age, and some zombies are so old that they slowly learned how to use a bow and arrow. they are still able to move around because the plague is magic based and basically resurrects dead sentient beings into warriors.
a couple hundred years later, here we are. We are living in a post-apocalyptic world with the monsters, machines, and survivors of the minecraft worlds past. no one really knows where the humans (Players) came from by my theory is were just evolved Villagers.

Dragonogon showed me that i forgot about one of the key elements in the game aka the Wither.
My theory on the Wither is that it is a Top Secret Pigman Warmachine that must be activated through the use of concentrated souls and resurrection magic (Soul Sand and wither skulls)
What about the cats!!!!! Where did the kittens come into play??? OH!!!! I know why creepers avoid cats! because they were domesticated by the villagers and if a creeper were to act out, they would set their kitty on it!!! Lol!

Alright, so my theory on the Enderdragon is that the Land of the Sky was once a prosperous place ruled by a kind but firm King and Queen who were loved by all. They had a child, a princess. The king fell due to a strange disease (the plague from your story, probably) and the daughter (princess) was distraught. She used the magic powers within her to study for months upon years. Her mother was very old and wanted a last goodbye to her daughter (as she knew she would die very soon and her daughter was seen about once a month emerging from her room). Her daughter told the Queen that she found a way to eliminate death. So they walked out to the throne and the princess cast her spell. She drew power from the land around her- too much. She killed her mother by drawing too much life energy from her and turned the bright green grass and fertile soil to cracked yellow rock. The buildings built with love long ago stretched into long obsidian pillars topped with crystals in a fashion similar to the castle. The townspeople who died (almost all of them) had their souls sucked into the crystals. All the animals fell and met the same fate as the townspeople. Those who did survive were mutated horrible into strange and deformed creatures who were called Endermen by the villagers due to their presence marking the end of the prosperous Land of the Sky.
But the princess changed the most.
The princess became the dragon.
There's also that whole theory about the enderflu being spread by silverfish.
Also, I think that the wither was probably a failed attempt at summoning maybe Herobrine or some other deity by a wizard.
