The way I see it, Minecraft takes place in the future. You were in cryofreeze for thousands of years, and have finally awakened.
Animals:
The reason there are only sheep, cows, pigs, and chickens is because all other animals went extinct. Why they survived? They survived because humans kept them alive in huge factory farms. When man died out due to war and plague, the factories broke down and the animals escaped. Cats and dogs survived because humans kept them as pets.
Plants:
Okay, in Minecraft, there aren't as many plants as today. This is due to man grinding all the other plants into food and fuel. So the only plants left are... Oak, pine, jungle and birch trees, cacti, dandelions, roses, wheat, carrots, potatoes, melons, pumpkins, algea, vines, grass, ferns, sugarcane, and tall grass.
Oceans:
Why no ocean life? Pollution, overfishing, and extinction, that's why. All ocean life except for deep-sea squid died out for these reasons. Then, the squid came up to shallower water, and the rest is history. That's also why there's no coral or seaweed. But what about fishing? Simple. The last few fish on Earth are completely invisible, but when they die it deactivates.
Monsters:
Creepers are genetically engineered plant-reptile hybrid mutants, bred for the military. This explains their kamikaze-like behavior. Both spiders are mutated versions of their modern counterparts, the black ones are mutant tarantulas, and the blue ones are mutant tropical spiders. Zombies are humans infected with a deadly virus, similar to rabies. However, only villagers can be infected, due to their unique mutation. Skeletons are genetically engineered for the fertilizing qualities in human bones, but gained intelligence and overthrew their human masters. Silverfish are small robots, used by governments for sabotage, reconnaissance, and espionage. Endermen are aliens(more below) and slimes are a sentient chuck of radioactive waste, hidden deep underground. The Wither is a human man and two children, fused together and mutated with a strange substance. From now on, their goal is to grow larger and better by absorbing other creatures. Wither Skeletons are mutants from the same genetic engineering project that created skeletons and The Wither. They are the next level of genetic manipulation, a sort of "missing link" between the skelies and Wither.
Ores:
Wait, were's the copper, aluminum, rubies, emerald, amethyst, uranium, silver and bronze? Mankind consumed it
all. Now there's only coal, iron, lapis, gold, emeralds, redstone(previously undiscovered) and DIAMONDS!!!
Mushroom biomes:
Mushroom biomes are wastelands were mutant fungi took over. Mold replaced grass, huge mushrooms replaced trees, and the air is filled with spores. Nearby cows were infected with a new species of cordyceps, which, instead of killing the host, covers the hosts body, takes over it's mind, and starts sprouting out the back and head. However, the fungus can be removed with shears.
Villages, strongholds and dungeons:
Villages are inhabited by mutant humans who survived the apocalypse. Strongholds are ancient military bases, like Area 51, which explains the portals inside and the advanced structure. The silverfish were put there as a defense system. Dungeons are like prisons for monsters who were captured. And mine shafts were, well, mine shafts.
The nether:
The nether is an alternate universe. (Don't want to explain it to much. Make your own nether fan-fiction if you want.)
The End:
The End used to be a simple asteroid, floating around in space. Then the Enderdragon, a space-faring, matter-consuming alien, discovered it. The special crystals attracted it, but when it got too close, a reaction happened, time-locking The End in a bubble universe in an indefinite point in the time vortex. The Enderdragon split it's essence into hundreds of Endermen. They began opening portals to Earth. Someday, they will teleport the Enderdragon there, and all will be lost. That is, if you do not act soon. The Enderdragon Egg is a bigger-on-the-inside safehouse, incase the Enderdragon ever died.
Enchanting, Brewing and the Beacon:
Enchanting is actually the process of changing the molecular structure of tools or armor with radioactive fallout, dropped by all animals, but the most by the mutants (duh). Brewing uses many minerals, chemicals, fungi and plants to make strange elixirs. Brewing stands used to be used in bars and restaurants, which is why they have three slots. For more productivity. The beacon uses the Wither's unique DNA to vaporize other kinds of DNA, and it is then absorbed by human skin.
Well, first of all, the people of the world lost all trust in the government.(due to bad descisions, bad leaders, war, etc.) They began seceding from their countries of origin and formed their own clans. This was a BIG mistake. Just as Ponies have invaded the Internet, thoughts of prejudice and hatred for other clans invaded the people's minds. And before you could say "Know Your Meme" it was all-out war. Explosives of all sorts , genetically engineered fungus , plague , and GUNS were used to fight. Eventually all major cities were destroyed. To prevent further havoc, a society of genious' (Mojang Science ) induced a mass memory wipe on all of the world. You get the idea. P.S. The Endermen are the children of the Enderdragon trying to conquer this ruined world. Remember, Stronghold = Area 51! The End is their homeworld, an asteroid. The Enderdragon is a space-faring, planet-consuming alien, and the earth is its next cupcake.
