As I said above, the dimensional rift that destroyed the Nether created an dimensional plane, the End. It was all empty except for some floating islands, but the pigmen though using the physics of this world would close the Nether portals, which were opening randomly. Unfortunately, the End had twisted physics and nothing was right there. So the pigmen didn't enter.
However, remaining humans wanted to get away from all the conflict with their precious minerals. So they entered the portal, being chased by a Ghast. Since nothing worked right in there, they were mutated into the Endermen. The Ghast that chased them mutated into the dragon.
The physics of the End don't affect the humans who came later (players) because a long time must be spent there for consequences to appear.
ENDERMEN:
Humans who entered the End and could never change back. As a result of the End's strange physics, they learned to teleport. Knowing they would never be human again, and would never have their ores again, they just steal blocks to remind them of their former self. They attack when you look at them because, remembering they were once like that, they have a great fear you could kill them, knowing a human has greater strength than them.

The only way to open the portal to End is using several Ender eyes. The blaze powder, a very good chemical adapter, is combined with an ender pearl, the organ that permits enderman to teleport. This activates the portal, using the ender part to locate the destination (the End).

Nice story, it has the story of all the animals and no plot hole's.
But I personly like my own story better... maybe because I made it, but over all nice
Unless i am totally blind and didn't see, What about mooshrooms, silverfish, ocelots, wolfs, cavespiders all the other mobs? although maybe wolfs or ocelots are just normal creatures.

Blazes are mechanical and defend nether fortresses...
Nothing in the nether takes fire damage, so how were they destructive?
Also: Sliverfish are the most organized monsters in the game. They hide in walls and ambush you in great numbers. The only other mob that even fights in groups are the Pigmen, and they're supposed to be hypergeniuses.
What are the silverfish, then?
The music disks only play when placed into a box lined with diamond, not when near redstone, and only drop from creepers or dungeons, which the creepers made. Surely you can come up with something good from that.

That is one amazing backstory. I feel inspired to make artwork about it, but it's hard enough for me to make perfect cubes as is. :B I probably will do something though. *bookmarks page*
the theoretical size of the map is 3x earth so think of this
1. it is relatively easy to miss someone by .1 km much less the total size
2. many ancient civilizations were clueless of the others' presence
3. very few people stray out of a 10km^2 square
4.the total size is ----------4,080,576,000 km^2
5. people would never find 1/10,000,000 other people on the map if interspersed perfectly
6. comp version has------------6,000,000 people
6. not interspersed perfectly(cities)(smp)
7. in a minecraft day one can travel many km walking, more running,even more if they had trained pigs so you need to think, one could get far fast,
8. i never saw anything saying that there weren't generations traveling away from a central point before you came into the game
They become zombie pigmen because the lightning activates genes that had split pigmen into humans and pigs, transforming it into a pigman again. The reason it's zombie is because the transformation back is not perfect and so they don't become "full", rather they become similar to undead.
