Nice, and comprehensive. I don't see anything on lava slimes though. I'd imagine it'd be a pretty simple thing, especially with your other stories - perhaps they fled to the nether to avoid humans hunting them for their slime. They evolved to the conditions, developing a tougher rocky coat and feeding on the local minerals. They wander more freely, having forgotten their fear of meeting humans again.

Personally, I always thought it was a little odd how the mineshafts still have all their ores in place. It feels that whoever dug it was looking for something specific.
I always imagined as if those are the sections that didn't have yet collapsed. The newest parts, in other words, so the humans didn't have the time to mine everything yet.
The tunnels are wide, maybe for ease of movement, or maybe to let machinery in, or their target out. Maybe the struts are there to support the roof, or maybe to stop endermen roaming freely. Who knows?
