Yeah, but seeing that they did have some significance at one point, being the sole source of flint and tinder other then the one the player starts with, maybe a footnote on how the primary humans "rediscovered" the technology of fire by seizing it from the smooths and eventually wiping them out (cause who wasn't lighting mass-amount of Ranas on fire?) could be added, which explains why they aren't around anymore.

you can only move the speed of light within space, however as far as we know space itself can do whatever the hell it wants
How exactly would it be added? Since there is no lore in the game, they couldn't say "creepers are related to pigs trollololol"
And there is already a genocide. Call it a war if you want. The only thing that would change is that the creepers would be attacking relatives, not other species.
Did you forgot magma cube. maybe some slime fall in the nether trought the rift, and, due to their adaptability, the will evolve in that.
Blaze? The only thing created by pigman, a defensive system.

The product used to create blaze is mixed up with slime, a very good chemical adapter, and then with ender pearl, the organ that permit enderman to teleport. this is the only way to activate the portal, that recognizes the part created by pigman, using the ender part to locate the destination.

It's being hard to find a reason for creepers running from ocelots. Nothing I think fits in.
Creepers, described by notch, are crunchy, like dried leaves.
What the one dood said about "Scratching posts" might be entirely true, or it might be the scent that a cat gives off (the same reason rats stay away from cats, the smell of their...yea.)

no, a diverging of species is no reason to add a change.

and evolution took care of this:
humans to players and villagers
hogs to creepers and pigs
considering the differences in them this would account for quite a bit of time(like how long it would take to have the ruins decay that much)
