The reason why this is sad if not only because of the obvious death scene, but what it also means both for the characters and about the characters. Sephiroth believes that he has just eliminated the final resistance to his plans by slaying Aeris and causing her to no longer channel power into the Holy Materia.
The Witch's House True End was like someone tore my heart out and ran it over with a tractor. It was so terribly sad.
I'd also have to say the True End for Corpse Party: Blood Covered, Repeated Fear. The song at the end and finding out about the truth of what happened to Seiko and that last moment with Naomi and Satoshi.
Saving Zulf at the end. Everyone's shooting arrows at you, you keep walking. They stop out of sheer fear and respect, even striking one of their own down for shooting at you. The music made it perfect. It wasn't a sad moment, but I'll be damned if I wasn't almost in tears at that point. I don't think any other game ever has gotten me that close to crying.
