Second, you must know about the whole Potato conspiracy-thing. On Steam, they have released a pack of 13 indie games called the "Potato Sack.", including Audiosurf, AaAaAaAaHhHhHhHh!, etc. Soon after this release, all of these games started having little easter eggs in them relating to Portal and Portal 2, such as GLaDOS' voice. Also, in TF2, (another of Valve's games) had 2 items added. A hat with potatoes on it, and a pin with a portal and the companion cube in it. Each with a strange name.
Third, you must trust me. I know I am not a reliable source, as this is the internet. I understand that, but you HAVE TO trust me.
Now, the answers. IF YOU DO NOT WANT TO RUIN THE END OF PORTAL 2, DO NOT READ THIS. Wheatly is the final boss of Portal 2. Chell and GLaDOS help defeat him, together. They then release him into space. Here is where the "potato" comes in. GLaDOS' personality core is inside of a potato, which Chell caries around, and that's how GLaDOS helps Chell.
If you think about it, it sounds like something VALVe would do.

wth that will never happen. What really happens is you go to battle glados in megasharks corpse but all of a sudden Adrian Shepard comes out with a M16 with a grenade launcher and BEATS THE **** OUT OF GLADOS!!!!!!

DOUBLE EDIT: Rewritten to make sense.
The first boss is GLaDOS. You and Wheatley beat her, and you put her into a potato to gloat. Wheatley then takes control of her body to mock her further but goes mad with power. You and GLaDOS (as a potato) run around the facility a bit more and go into a boss battle with Wheatley-GLaDOS. You beat him but accidentally put a portal on the moon. You and Wheatley are sucked through but GLaDOS pulls you through at the last minute,leaving Wheatley in space.
All of a sudden I believe the theory to be true...
