I have looked at both MCedit and OMEN but im kinda curious which would be the better route to go. Basically I want to create a specific world map, but I also wouldnt mind to have randomly generated caves underneath and trees and such.
From my little understanding of both programs MCedit might be a better way to go, since OMEN doesnt work with alpha or beta maps. So can I with MCedit take an already made beta map, and edit that? To me that would be an easier way to go if all I am wanting to do is edit the overland areas.
It also would be nice to be able to save the map for later use if custom maps like this can be used in multiplayer.

MCedit is teh way to go, you can take your map and then edit it, you can select as large an area as you want then delete all the blocks selected, so if you wanted to make your perfect flat map while leaving all the tunnels below ground, you can easily. You can also save the map itself or specific items that you select and xport which then can be imported to different maps
