I have tested your v3 test and I have found a few bugs:
The pokecenter spawns in the air most of the time, it would so be helpful if you added a floor, a door, and custom blocks for the healing table and computer
The attack item attacks a pokemon even when you army battling, but taping the ground anywhere, anytime
It would be cool if we can have more than 1 pokemon at a time, and taping the computer brings up a gui
Battling needs gui, and different health and mobs.

yeah these bugs have already been fixed thanks xD
Having more than one pokemon is very possible, i just havent been bothered to implement it, i have started a bit with changing the variable names etc, adding in some code.
Everything will be changed in the future. v1.1 was me testing the gui, etc. (if you can remember that far back).

Oh cool, theres a new function in the beta of block launcher.
Entity.setNameTag(ent, name);
using this function I can put nametags over the pokemons head (and also grant you guys the possibility to rename your pokemon after their caught). Will release the new Pokecube PE v3 Beta 2 soon.
Beta 2 will have:
Various bug fixes
Name tags
More Pokemon
Other stuff.
