Do villagers throw food through nether portal blocks if another villager is directly opposite side of the portal? I'm trying to make a farmer throw carrots through a nether portal to be picked up by a chunk-loaded hopper system on the other side which drops the food into my breeder automatically. The breeder makes baby villagers who walk through another nether portal into my villager capture hole.

No, villagers will not throw food through nether portal blocks in Minecraft. Villagers will only throw food to other villagers if they are within a certain distance of each other and if they are able to see each other. This means that if there is a villager on one side of a nether portal and another villager on the opposite side, they will not be able to throw food to each other because the portal blocks will block their line of sight.
