So, me and 2 of my friends play on our private server, and the thunderstorm has been ongoing for at least 3 real life days, and it never stops! Is there any fix for this? Even /toggledownfall doesn't work!

What about /weather clear?

Also try sleeping the night away.

Try sleeping it out or something.

Sleeping it out will probably stop the thunderstorm.

Either that or Mojang secretly added the endless thunderstorm as part of whatever patch your playing.
