I agree with the jungle biome. You can't make a proper city or atleast a house in it. You have to make it into a tree house and thats no fun. Now a tree city, thats a different story.

Ocean Biome, Trust me, When you have an Underwater house, Even the Desert seems a better place to build.
...Especially when you're building underneath and manage to get a ton of Sand and water just flows right through.
Afterwards the outcome is good after all but you have to clear A LOT OF TALL GRASS if you have a big build to build
You do realize, When you place a block on tall grass, It destroys it now.
I think its the same with; Ferns, Vines, and possible Dead Shrubs.

Jungle is easily cleared, here is how.
1. Install IC2
2. place nuke on top of one of the tall trees
3. detonate device
4. runaway, or wear quantum armour
The resulting blast will only dig one or 2 blocks into the ground, but will take out most of the trees. Downside is needing to find some more dirt and it does tend to look like a bomb went off.
If you mean the most annoying biome that you'd have to build with natural resources, I'd say Desert, absolutely. There's nothing useful out there- some cacti, that's it. A small pool of water every 500 blocks or so. Huge amounts of mobs at night. No protection by the terrain- mobs can easily flank you or spawn behind you, the ground is so flat.
Otherwise, the most annoying would be the Tundra/Taiga. You can't build open farms, you have to dig them underground.
I used to think the Jungle biome was the worst (it is pretty bad), but then I decided to build a base in a snowy biome. It was very pretty when the snow was falling and also nice that it didn't make noise (unlike the rain), but every time you place a water source block it will eventually freeze. This became a major pain when I started trying to build a rather large resource collection system that all funneled into my house. Obviously, you can just cover the water, but that's a little annoying to do while testing the whole thing out. So now I avoid the snow like the devil (well until 1.3 and I can silk touch ice and carry it home that is).
I think all of the biomes are annoying in some way or another. Snow and taiga water freezes, forest takes a while to clear out, deserts are full of sand, oceans are full of water, extreme hills restrict building to small, and jungles are hilly and take a while to clear out. My personal favorite is the jungle though because its a challenge to build in.
