I was in the nether (I had been there twice before in that portal) and I went back through and it spawned me in an underground cave! This is not where my portal had been so I dug up to the top and I wasnt to far from my house but I dont know why it spawned me there rather than where my portal was.
Please help!
I'm not really sure why this happened but my guess is that the portal in the nether is connected to the portal in the cave. So, when you enter the portal in the nether, you go to the portal in that cave. The problem is, I'm not sure whether my idea is true of not so you cannot really rely on this idea 100%.

Portals do not "remember" what portal they are linked to in the other world, but instead perform the following whenever a portal is used by a player:
Calculate the destination coordinates based on the entry coordinates by flooring the X- and Z-coordinates (Java floor() method the largest integer less than or equal to the argument, so an X- or Z-coordinate of -29.5 becomes -30, not -29), then multiplying or dividing them by 8 depending on direction of travel. The Y-coordinate is not modified. This translation can be represented by the following pseudocode:
At destination, the game looks for the closest active portal block within a 128-block "radius" (actually, a maximum distance along a horizontal axis) of the player (257 × 257 × 128 tall box volume centered horizontally on destination coordinate). An active portal is defined as a portal block that does not have another portal block below it, thus only the 2 lowest portal blocks in the obsidian frame are considered. If one exists, teleport the player to the closest one as determined by a 3D distance in the new coordinate system (including the Y coordinate, which can cause seemingly more distant portals to be selected).
Hopefully at some point they will adapt the code a bit to make it a little more user friendly, but I'm not quite sure what a good solution would be. Notch made portals not just create themselves in the exact spot and replace blocks, because then if someone made a portal and traveled through it and it was in your house you may suddenly have a section of your house destroyed by a portal. A system to link portals may be good solution.
Well, I also read something on the wiki a while ago where if the portal in the overworld takes you to an inhabitable area in the nether (in a lava lake, in a lava stream, etc., etc.) it will move the portal in the underworld to the next best location. So you'll probably want to set up a minecart system to go to and from your portal ;P

When you made your Overworld portal at (x, z), the game automatically tries to spawn a Nether portal at (x/8, z/8). But that might be a bad location - in fact, it usually is. So the game searches around for a good spot, which could be up to 100 blocks away in the Nether,.
But on the way home, since your Nether portal is 100 blocks off, the game might be looking for an Overworld portal 800 blocks away from your base. That's too far, so it spawns a new one at (x+800, z) or whatever.
The solution is to destroy the portal on the Nether side, and rebuild it at exactly (x/8, z/8). You might have to bridge some lava to do that. Then you can go ahead and destroy the new Overworld poral too. 14 free obsidian!

Where did you get this figure, of 100 blocks? The wiki says it can be up to 16 blocks away which is equivalent to 128 blocks in the overworld. But the portal is two blocks wide, so you might be standing 17 blocks away which would be 136 blocks in the overworld, which is just barely, but outside the 128-block range that is searched for existing portals and so would cause a new one to be generated. I've never experienced this myself, so I can't say for certain just how far away from an existing portal you do appear. Do you have a source for this or are you just guesstimating?

It's not a "bug" at all, it's a perfectly logical and predictable extension of how we know portals to work already. I hate when people call this a "bug" just because they don't understand how it works. Just because you don't understand something doesn't mean it's broken. All it means is that you dont get it. Next week, some kid is going to get dumped in the wilderness by his portal. And he's going to come in here and not read this thread, or any of the other ones. He's going to make a brand new thread, complaining that his portals are broken. And 11 other kids are going to tell them they're glitched and Mojang doesnt care enough to fix it. And there is nothing we can do about that.
I've pasted my explanation to a text file, and sometimes I'll bother to put it in a thread, but I'm done arguing.
EDIT: I just finished reading that thread and several other sources, and they must be wrong. All sources say that the game will spawn up to 16 blocks away in the Nether, and then search up to 128 blocks away in the Overworld on the return trip. But if that was true, nobody would ever get dumped in the wilderness.
Most likely, the 16-block rule was changed, but never mentioned. Too many portals were spawning in midair, so they upped the search box, maybe to 32 - but it's still 128 on the return. Make sense?
I am currently dealing with this issue right now. I created a new world for 1.4 and we I got around to going to the nether I decided I wanted to build up an island off short from my coastal house for the portal (damn things make so much noise). Everything went fine but when I traveled back I didn't exit at the portal, instead I found myself about 50'ish blocks away in the ocean (and no new exit portal). I guess I get a free bath every time I return from the nether...
It works fine if you manually place both portals. After you have teleported to the Nether once you have two portals.
Press F3 to find the location in the overworld where you want the portal.
If you want your portal at
x= 64
z = 128
then divide both numbers by 8 to get the coordinates for the Nether portal which will give you.
x =8
z =16
Destroy the portal in the nether and rebuild it at the correct location.
If the coordinates are lined up you can build portals close together and still travel to the correct portal. I have two portals in the Nether that are about 25 blocks apart but I still travel to the correct portal in the overworld.

Thats not a bug, its by design. Just not very intuitive until you know whats going on.

this is Minecraft, of course you could make a rail under the ocean, whether it's encased in glass on the ocean floor or under the seabed
