A few weeks back on my multiplayer server (4 of us) we defeated the Ender Dragon and headed back through the Portal. I later jumped back on the server and created a fancy stairway and small base around the Obsidian platform that is generated up to the main island in which the dragon lives.
However, when re-entering the End to show on my of my friends the work I had done, the stairway had remained but the walls and roof on and around the Obsidian platform had vanished. Why is this? Is it because the whole Obsidian platform needs to be clear as it's the doorway from the Overworld? I also had a couple of chests and a crafting table sat on the Obsidian and these too were gone.
Yup, exactly that. There's an area around the platform which is always cleared every time an entity passes into the end, and the obsidian platform is rebuilt. I can't remember exactly what the range is. I suggest going back to the end, and fill the entire area with dirt/cobble. Leave and go back, then see how much gets destroyed. That's your build limit.

As long as you don't build anything on the obsidian end platform (or a few blocks above it) you should be okay.
For example, here is the rail station I built around the end platform in one of my worlds.
I can go in and out of the end without affecting the station.
In case you are wondering what the rail station is for, it's the boarding platform for the Void-Express, a not-too-scenic two minute ride to the outer end islands.

Yeah that also makes it impossible to prank people by destroying the spawn platform! I wonder what happens if you place a block on the spawn platform and then stare at that block when someone teleports to the end. Will it disappear before your eyes?

Thats good! If you put diamonds in the chests then you would probably be really upset. I know I would. But you can easily get enough wood to get that stuff back. The table and the chests I mean.

Yup, the only real loss was an Ender Chest and some basic building materials.
That would get problematic on the occasions when the platform appears out in the void. People would try to pillar up and be confused why it doesn't work. Yes there's a workaraound of pillaring out first, but it'd be frustrating if you don't understand.

More frustrating than if you placed down a chest and put in some stuff before attempting to kill the dragon, but you die and when you come back your stuff is gone? But I understand what you're saying, especially with the old dragon fight where he would come out after you right away. The way it is now it keeps going back to roost on the exit portal so the fight is more tied to the center of the island.

Yeah it would be annoying. Like the message popup in console editions saying you can't place lava in the spawn point whenever you try placing lava there. The spawn point is like 32x32 blocks or so. Its pretty large.

I imagine the reason for it is so that you won't suffocate if the platform spawns underground, which has happened to me on more than one world.

Considering that the dragon destroys most blocks on contact, the chest might not be there anyway. Best to leave any valuable goodies you don't want to risk at home base before you even go into The End.

Anything 4 blocks above the spawn platform should be safe.

Mojang should probably put in some code that prohibits placing anything in that space. I had something like that happen to me also.
